New modern trains are working now between  İzmir - Airport - Selcuk - Denizli . Its the most comfortable and cheap way to travel on this route.  

Train stops at the İzmir Airport (Domestic) .  You can take a minibus from Denizli Train Station to Pamukkale easily.

Buying online ticket is still quite difficult and in Turkish. It's easy to buy tickets at the station when you get to Turkey.  Most major stations have a computerised ticketing & reservation system
